My kernel and limits.conf are setup correctly and my hardware is not too bad. I'll try increasing the buffer and periods.

jackd run RT. Despite popular myths Ardour will run OK even on oldish
hardware if your kernel is OK and set up right (mind
/etc/securiy/limits.conf ...).
If you do not own decent hardware, try raising the buffer-size and try 3
periods/buffer instead of 2. I have seen Ardour running usable on a Dell
CPX Pentium III/500KHz with 128 MB RAM under Dyebolic. I needed to set
the buffers to 1024 in this scenario though - so the latency was about
40ms. Way too much for overdubs or recording from MIDI-keyboards but
still OK for cutting/arranging songs....
