The 1000 Hz setting audibly improves MIDI event timing, at least to my ears. 250 Hz is really not good enough.

That is very true. Ubuntu changed this setting from 1000 to 250 during dapper development between 2.6.15_18 and 2.6.15_19. I have kept a version of the 2.6.15_18 kernel around just for audio work. I have no idea why the change.
