Cinelerra is probably the closest thing to a GUI you can use for this kind of thing on Linux. It will let you edit and synchronize separate audio and video streams (and supports LADSPA plugins). You will need to convert the video into Quicktime first, however (using something like Quicktime Pro or quicktime4linux), and then import into Cinelerra. I just had a small project where I needed to merge a preexisting audio file with a short 10 second animation, and the animation had to loop repeatedly for the duration of the audio.
