You are doing much better than I am then. I didn't realize that qmidiarp could be used as a plugin because I had not seen it listed... neither lv2_list nor lv2ls show it on my system. Yet when I use synaptic to see which files are included in the package... there are the vl2s. But I don't think they are supposed to be in:
/usr/lib/x86_64-linux-gnu/lv2/qmidiarp_arp.lv2/qmidiarp_arp.ttl
So perhaps you have added that path to your qtracktor setup and:

When you built it from source they were correctly put in /usr/lib/lv2/ where they should be... but qtracktor is still seeing the old ones. Try removing /usr/lib/x86_64-linux-gnu/lv2/ as a path from qtracktor. Or at least confirming that the home built ones are still going there...

The other thing to look at is that both qtracktor and qmidiarp use the same version of qt. (your repository should already have packages built with the same GUI versions)
