Jack usually comes with command-line utilities jack_connect and jack_disconnect, which you can easily script. To see what ports are available, you can parse the output of jack_lsp, which is the quick-and-dirty approach Nama uses. There is jack-plumbing, a simple utility/daemon which will make connections based on a config file, jack.plumbing.
