I remotely remember something similar a while ago on one of my boxes,
yet not sure if i had gotten the same error messages as you. But I had
to restart my jack server as well (and hence all clients that were
connected to it).

Somehow I ended up setting jackd's priority to 89 (using the qjackctl
GUI). Not sure if it was due to that error or for other reasons.

Try using pd -rt -jack (realtime priority in Pd) and ask on the Pd
mailing list as well: http://lists.puredata.info/pipermail/pd-list/
