You have to instruct timidity to use your soundfont (in timidity
configuration file, mine is in /usr/share/timidity/timidity.cfg);
simply add a line like that:

soundfont </path/to/soundfont.sf2>

and comment out anything else.

then use

timidity -Ow filename.mid
