All methods leave > the same phantom icon in the system tray. As far as Amarok is concerned, method 1) does not quit it at all, and of course the icon will stay in the SysTray. Both 2) and 3) close correctly, and the SysTray icon for Amarok is gone here, using KDE 4.5 on Kubuntu 10.04, using all system defaults.
