What does your /etc/X11/XF86Config say?
I have (on my three headed xinerama setup)
Section "ServerLayout"
Option "Clone" "off"
Option "Xinerama" "on"
Screen "Screen[0]"
Screen "Screen[1]" RightOf "Screen[0]"
Screen "Screen[2]" RightOf "Screen[1]"
Might it be that you have to fiddle with that setting?
