Yes, this problem does happen. Please:
ls -l /lib/cpp
ls -l /usr/X11R6/bin/xmkmf
and post the output.
$ ls -l /lib/cpp
lrwxrwxrwx 1 root root 16 2004-06-21 11:08 /lib/cpp -> /usr/bin/cpp-3.3
$ ls -l /usr/X11R6/bin/xmkmf
-rwxr-xr-x 1 root root 1253 2004-02-28 04:19 /usr/X11R6/bin/xmkmf

Well, it eliminates the problems that are easy to fix.
Your problem must be related to this error message:
checking various X settings... failed
and, I'm not sure what that means. :-|
