Thanks to several of you who responded and I have found the answer; my (recently acquired) keyboard has an F-lock button I've never encountered before, which, it turne out, enables and disables the function keys. Soon as I hit it, up pops a little indicator light and lo! my function keys all work as intended.
The Logout option on the main menu would only log me out as a user. The purpose of using Ctrl/Alt/F1 is to get to a session where I can log in as root so I can shut the machine right down, which I do every night.

I spent quite a lot of time fiddling with my keyboard setup before remembering the f-lock key on my Logitech Cordless Elite. Love the keyboard, but that's a bit odd :)
Incidentally, any reason you do it that way and not from X?
