Have you configured a defaultdomain? If so, mailboxes in that domain
wouldn't be delivered to the domain hierarchy I don't think.

If not, can you post your configuration, and what version you're using?
Also, you might want to take a look at your SMTP server configuration, and
verify that it is not stripping off your domain before delivering to
cyrus.
