I suppose you've already set Thunderbird to check for new mails in all
IMAP subfolders? "Preferences->Advanced->Config
Editor->mail.check_all_imap_folders_for_new"?

Yes, I've already changed these values, and I've tested with Thunderbird 3 nightly builds.
