Yes.

Speaking as the operator of a web-first MUA, I can tell you that many people still use native platform MUAs, they want to keep doing so, many platforms continue to support doing so, and new MUAs are produced at a rate of several a year, which do not all immediately fade into obscurity.

Beyond that, it's not clear to me why the question of interface or "what happens" is particularly different between web-based or native MUAs.  Any MUA will need to decide how (and whether) to indicate that replies within a thread are providing a reaction.
