Well, not quite "by design", but gtk-doc.make is indeed broken for
this. The Ubuntu package does

          # fix gtk-doc breakage with separate build tree
          sed -i 's/srcdir/builddir/g' gtk-doc.make

before autoreconf, which does the trick.
