I reviewed the code in gdk\x11 and there is no call to g_main_context_iteration there
it appears to be a win32 issue, probably a result of the modal loop for move\resize.
I could not run it on x11 though.

Maybe. The exact behaviour of GTK+ on Windows is hardly
well-specified. You are just doing something uncommon that nobody has
thought of or tested.

Does it work as you expect on X11?
