You can try to run pkg-config manually: pkg-config --cflags gtk+-2.0 and see what it prints. Configure scripts typically rely on pkg-config to find out about installed gtk and gnome libs. If it that doesn't work or the information it prints is wrong, you can try to reinstall pkg-config (and have a look at /usr/lib/pkgconfig/).
