FWIW, my self built GNOME Desktops living in /opt/gnome-$VERSION never conflicted with any distro provided GNOME, neither with any of the various other major and minor version self built GNOME Desktops. (Running Mandrake too.) If you want to build the stable (or unstable) *released* GNOME Desktop versions (rather than CVS), I recommend using GARNOME [1]. It's way easier than manually building. GARNOME automatically resolves GNOME dependencies for you and cares about all the nasty little things. You need to install some distro provided underlying libs only. Regarding the mentioned "conflicts" you need to elaborate on that more, if we should be able to help. But it sounds like not kicking bonobos butt before switching to the new Desktop.
