Actually, the deletion of ~/Desktop may be a red herring as far as Nautilus is concerned. The machine had been up for a long time, and I don't remember noticing the background image going away right at the moment of deletion, which should have been apparent. It's entirely possible that Nautilus had died days ago, and I never restarted it. When I realized I had deleted ~/Desktop, I naturally looked at the desktop to see what was there. But the icons may have been missing for some time. I mostly use Terminal and Firefox on this machine, so I wouldn't have noticed the lack of Nautilus. Sorry for the distraction.
