I have also upgraded to Gnome-2.6 from scratch and my windows are still
keept on the screen where they start. Maybe you are using the xinerama feature of X where n monitors becomes
one.
I thought of that too and tried as an experiment to enable Xinerama in X. The result was that the top and bottom panels spread across both screens. Currently the panels are only on monitor 1.
