So far as I know, this is an unavoidable mis-feature of metacity.
You can try chaning its focus behavior from click-to-focus to pointer-focus
(one way is via gconf-editor under apps->metacity->general).
But it still insists on both raising and focusing on any window
which you click on.  The only tolerable fix I've found is to
switch from metacity back to sawfish.  Which is sad...
