Here's what I tried after receiving your email.

1. Rebuilt metacity with a --prefix set.
2. did a make all and then a make install
3. Ran the above 3 lines.

Here's the results:
$ killall metacity ; sleep 1; $HOME/SoftwareDownloads/bin/metacity
permission denied
Window manager warning: Failed to read theme from file /usr/local/share/themes/Esco/metacity-1/metacity-theme-1.xml: Failed to open file '/usr/local/share/themes/Esco/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager warning: Failed to load theme "Esco": Failed to open file '/usr/local/share/themes/Esco/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager warning: Failed to read theme from file /usr/local/share/themes/Atlanta/metacity-1/metacity-theme-1.xml: Failed to open file '/usr/local/share/themes/Atlanta/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager warning: Failed to load theme "Atlanta": Failed to open file '/usr/local/share/themes/Atlanta/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager warning: Failed to read theme from file /usr/local/share/themes/Crux/metacity-1/metacity-theme-1.xml: Failed to open file '/usr/local/share/themes/Crux/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager warning: Failed to load theme "Crux": Failed to open file '/usr/local/share/themes/Crux/metacity-1/metacity-theme-1.xml': No such file or directory
Window manager error: Could not find a theme! Be sure /usr/local/share/metacity/themes exists and contains the usual themes

So, it appears that killall didn't kill metacity, then the
new metacity was not able to find the pieces it expected to find.

Do these errors suggest perhaps some step I might have missed somehow?
