I have made some changes, so it can be reproduced

prompt> sh run.sh

 create mode 100644 file

You do not have the initial commit yet

rm -f linked &&
mkdir repo &&
   cd repo &&
     git init &&
     echo content >file &&
     git add file &&
     git commit -m one &&
     mkdir test &&
   cd .. &&
     ln -s repo/test linked &&
   cd linked &&
     echo cruft >>file &&
     echo before stash &&
     git stash &&
     echo after stash

prompt> pwd

This is my computer
