[PATCH v2 1/4] add, reset: use DIFF_OPT_SET macro to set a diff flag

Instead of explicitly setting the 'DIFF_OPT_OVERRIDE_SUBMODULE_CONFIG'
flag, use the 'DIFF_OPT_SET' macro.
