At least there is problems related to python / gobject introspection not finding the Gegl-0.4.typelib, on my system that file is in $PREFIX/lib/x86_64-linux-gnu/girepository-1.0 and that path has to be added to the little documented GI_TYPELIB_PATH. Gobject-introspection seem to be refined for system installed libraries/scripts, but there are more hoops we have to run through for people that are building and installing in custom prefixes.
