I've only been using GIMP since 1998. But there have been times I've regretted not having layers in the saved file. GIMP isn't about to revert the change. Use a script, or get used to control-shift-e instead of control-shift-s. I think it might be helpful if the gimp Save dialogue had a button to "export instead", rather like levels has "use these settings in curves". But I expect few if any of the developers are still reading this thread.
