It's wrong place to ask such question here. fontconfig isn't a rendering library. To investigate it, you need to see which font are used and causes the wrong rendering. and try if it could be reproduced on others, such as desktop, other applications etc. you can see then where it is caused by, application-specific, pdf engine, freetype, and/or the font.
