It's likely that some glyph in the font is wider than expected and pushes all of the other glyphs out a bit; Xft enforces the monospace attribute by setting all of the glyph advance values to the maximum advertised in the font when directed to use monospaced fonts by an application. Firefox doesn't request monospacing, so the font isn't adjusted in that environment.
