Same thing just happened today with qt. PackageKit only displayed the qt.x86_64 package for update even though I have both arches installed. Attempting to perform the update without unchecking anything resulted in a transaction error. I unchecked qt in order to perform the update. As soon as the first update was done, PackageKit immediately placed a "bug fix" icon in my notification area and the update list correctly listed both arches the second time. Bug against yum? I haven't searched for an existing one yet.
