The short version of the reason why both exist is 'boring releng technical details'. For the long version apply to dgilmore. :) the netinst.iso is the one that actually gets published on getfedora.org and so on, so that's the best one to grab to make sure you're testing the bits that will get 'released', if in some bizarre case they somehow wound up being different. But the boot.iso file does remain in the tree on the mirrors.
