Not really, no - third party repos are your own responsibility on upgrade. We can't guess whether or not it would be a good idea to go ahead with the upgrade if one of your third-party repos does not cover the release being upgraded to, so we don't default to 'handling' the problem, AIUI. If you're okay with upgrading with no Chromium repo being available, disable it before running fedup.
