Yes it can be confusing, the differences you're seeing are that kernel updates use grubby which edits the existing file rather than generating a new one with grub2-mkconfig > Differences I see are in things like the definition of the > load_video function, in the titles for the menu entries, etc. Both flavours seem to work for me.
