The current problem I'm trying to address is that gems' binaries in MRI and JRuby will conflict. That is, if you install rails in both MRI and JRuby, /usr/bin/rails is contested (there may be better examples of this, but it's a definitely a problem). A solution might be to install jruby in /opt, which, while OK by FHS seems discouraged.
