Specifying it (which I believe is how Chromium always uses it) definitely works: /usr/bin/x86_64-nacl-ld --verbose -L/usr/x86_64-nacl/lib I'm not sure the upstream cares about this, because they only ever use the toolchain out of a directory in the chromium source tree. I also can't find any obvious way to fix it in the code.
