Regarding the bundled xdrfile2, I have opened a discussion[1] with xdrfile upstream to include MDAnalysis changes. At the moment, there are no consumers of xdrfile in Fedora as far as I can tell, so if upstream accepts the changes, I should be able to simply patch MDAnalysis to use system xdrfile. I'm not able to reproduce the rpmlint permission issues. Docs were not packaged, but I'll add them to a -doc subpackage.
