I don't think that "why" and "frama-c" need to be in the *same* package, but
clearly some changes need to happen.  Sounds like you should just go ahead and
package frama-c, and once done, we can modify why to depend on frama-c.  We
*could* create a subpackage of why that includes Jessie (why-jessie), and just
make *that* depend on frama-c, though it's not clear how many "why" users won't
use jessie (if it's not many, it might be simpler to not split them up).
