I'm guessing I need to copy the new /etc/dirsrv/schema files into /etc/dirsrv/slapd-<serverid>/schema?
No.  With 389-ds-base 1.2.3 and later, this should be done automatically.

Is there any additional information in the access or error log, like which attribute is causing the object class violation?
Don't see that mentioned here:

Should I file a bug?
