Check out these two bugs.  You might be hitting this where it is 
trying to use the built-in card instead of your addon PCI card by 
default, perhaps only for some applications:

Run "pavucontrol" to set the default output device and monitor 
applications as they play.  You can right click an application stream 
to change which device it is using to play through on-the-fly.
