There's several sizable directories for disabled repos that I was expecting it to
have cleaned. Before I file a bug, is this the expected behavior?

Cleaning just the enabled repositories is a feature, not a bug. For instance, sometimes I find that my local updates mirror has out of sync metadata so I like to clean out the metadata for that specific repo with "yum clean", without any other repos being affected.
