This is a 100%-proof recipe for disaster, even if conf files where all
in structured format like XML with full grammar available

You are encouraged to take a look at how Gentoo manages with etc-update. It's quite usable. It doesn't automerge by default, of course, but the UI is far better than the .rpmsave business.
