I'm experiencing the same problems with the repositories at Planet CCRMA <http://ccrma.stanford.edu/planetccrma/software/>.

There is a known problem with up2date complaining of "conflicts" on directories in packages from apt repositories - see https://bugzilla.redhat.com/bugzilla/show_bug.cgi?id=106123
