Apologies. I assumed (incorrectly it turns out) that rkhunter folks were 
aware of this. Google shows thousands of results for:
rkhunter "hidden directory found" "etc/java" [1]

Some of them include other distributions noting [2] and whitelisting 
/etc/.java/ [3] specifically.
