Are you talking about in classic mode? We don't think it uses the menu file in the non-classic mode. Instead it uses a relocatable dconf schemas . See: https://wiki.gnome.org/HowDoI/AppFolders My guess is gnome-shell's hardcoded mapping of compat names to new names needs an update.
