Performance will be better because the 3D engine is rendering to a smaller surface (e.g., 640x480) regardless of whether you are fullscreen or windowed. The size of the rendered image is what impact 3D performance. The scaler is fixed function hw so it doesn't impact the 3D engine directly other than using some memory bandwidth to read the source image.
