Personally I always download the source.

1) I prefer to put it where I please. This will be especially true for 
you if your running multiple blogs and want to share the code as I do.
2) Updates sometimes require special handling. You don't want to drop an 
new version in automatically and have it require database updates that 
need to be done manually or via a script or control panel.
3) some updates of wordpress are not as stable as some would think.
