authconfig modifies /etc/pam.d/system-auth-ac, /etc/pam.d/system-auth is a symlink to /etc/pam.d/system-auth-ac.

  rm -f /etc/pam.d/system-auth
  cp /etc/pam.d/system-auth-ac /etc/pam.d/system-auth


and edit away without fear of authconfig.
