how you got Thunderbird/Mozilla Mail to drop the In-Reply-To header.

Maybe it's his email provider dropping the In-Reply-To header item. His
email header did have a References tag.
BTW: Looking at the Mutt manual: Mutt should use either "In-Reply-To"
or "References" if "strict_threads" is set to yes.
