Each vhost gets its OWN conf file, ideally packaged with the vhost's application files and depedencies as an RPM, so it can be deployed/undeployed by a single command, or included in a kickstart, or whatever... there should be NOTHING in the main httpd.conf that needs changing, I haven't had to touch that file in years on any of my EL4/5/6 systems.
