Mailscanner can and does all sorts of Subject: header mangling. See the
section starting with "# Changes to the Subject: line" in
MailScanner.conf. I have never seen it _remove_ the contents of the
Subject: line however, merely append or prepend text to it. That may
indicate that you've got some unusual or unexpected characters in your
re-write text. You'd probably have a lot more luck directing this to a
more on-topic list like the ones detailed at
http://www.sng.ecs.soton.ac.uk/mailscanner/support.html. They'll need to
know useful information such as MailScanner version, postfix version,
how you have it set up and what MailScanner options you are using (i.e.
virus scanning (and which), spamassassin (and which), etc.). Search
their archives, make sure you have all the pre-requisites you need and
appropriate versions of those, then try their list.
