AGL document described how to flash u-boot and firmware in it (for koi).
If you use Koi, I recommend to use and flash Koi's u-boot binary.

In generally, R-Car SK usage is shown.

In addition, using CPLD and tools, you need not change the Dip-SW for easily.
It is described in as Tips what Marius mentions.
